When does NZIS do the background checks such as contacting the previous employers or any other information provided in the ITA? Is it done prior to the interview or after the interview? What are the subsequent activities NZIS performs after the interview, before giving the decesion on PR or WTR?

I'm sure I read somewhere that they may contact anyone at anytime, even from the EOI phase. My employer was not contacted at all as I provided sufficient evidence (wage slips, contract letters etc), so they still do not know about it. I would say most of the time they wont bother contacting employeers, think its just a gamble!
Was it just employers or anything else?
As for what they did after our interview, the case officer would make a judgement on our answers, then pass it to a college for a 2nd opinion and then if all OK the result is given. We were given PR the very next day after the interview so all their background research was done before.

In principle, background checks are completed before interview. It is highly unlikely they will check anything after interview unless there is some specific complaint about an applicantion.
After the interview they determine whether residence or WTR should be issued. I haven't come across to anyone whom they refused after interview.
QUESTION: If all documents are ok and applicant is eligible, can CO still refuse immigration. Canadian immigration have in past but scrapped the powers of COs.

I am fairly sure that they would have to justify the reason for refusal, and you can appeal.

Yes, they decide your fate. The interview is the final hurdle. If you gave awful answers. ie no idea what wages are, don't know where want to live, haven't researched job market, very poor english (or none). They could have found things in your medical, or police background checks.
As long as things are in order you have already jumped the hard hurdles (documental proof), the interview should be a formality.
